NIO was founded on 1st January 1966 as a constituent laboratories of the CSIR. Today it is one of the 37 laboratories of the CSIR.
By 1950s Indian Ocean was least studied ocean.
IIOE was one of the largest international collaborative oceanographic programme ever launched; 36 ships from a dozen countries participated. Following the IIOE, the govt of India decided that Indians trained in ocean research in an institute dedicated to ocean research. Hence NIO was formed in 1966.

Today, NIO is the largest and oldest laboratory dedicated to ocean sciences in this part of the world.
